When I add the web part to my WSS 3 site, and set the color to say blue it is blue while you stay on the page but the next time you go to that site it reverts back to aqua.
I am running WSS 3 on a server 2008 front end.

Unfortunately at this time, we do not support Windows 2008 server for this particular product. I have tested it on a Windows 2003 server and it works without the issue you are seeing so I am afraid it might be a Windows 2008 server problem. I am unfortunately unable to provide you with an estimate on when Windows 2008 support will be available for Hello Web Part.
